Default Swaping pci-e raid card slots

Is it possible to move the raid card without losing the windows build? I want to use the bottom port on my mobo for a secondary vid card (not sli) but in order to do that I have to physically move the raid card with my windows install on it.

The OS is ready for a re-install so if it doesn't work it's no big deal but I'd like to know in advance so I can prepare for an unexpected format.
