I would go for a thicker rad.. so like rx360, it has more surface for better heat dissapation, and I would also look at adding a second dual rad 2x120mm.. so there's enough surface for cooling. That's one more reason to go for a Switch 810 :p.. ok i'll stop.. That's what I would do personally.

Thicker radiators don't do a whole lot better.

Or Would I be better to mod the roof and get 3 more GT AP-15s and do push/pull. I really don't want to remove the hard drive cage to mount a separate rad on the floor.
You would need to mod the roof for that one.
You could try the XT360 and no mod needed.

A little off topic, but since I'm not too familiar with the shinobi, is there a clearance issue or thickness issue with the rad?

You are lucky to get a 10c drop transferring from air to true water. There is absolutely no way you had 12c difference by changing your radiator. Something else was wrong.

It's 80mm from the roof to the motherboard. If you use the full 80mm you might have trouble with your 8-pin connector. Also if you wanted to do push and pull, you could cut the plastic support bars out of the roof and it will fit 3 x 120x25mm fans, the mesh will be sitting tight against the fans I believe.

Thanks... :) so you you're much better off going for a slimmer rad.. Was speaking to Dazmode a few weeks back, he told me that the the XSPC RS version is just a slimmer version of the RX version and they perform pretty similar. So may consider the RS360 with those AP-15 fans! If it was one cpu and one gpu, a triple would work.. but since you'll be clocking the gpu over 5.0ghz, that would be a lot heat, so.. a secondary rad really I would recommend.. I mean it's up to you, you can try a first run with the triple rad, if you find temps satisfactory, then you'll be fine, otherwise add a second 240mm rad and re-do the loop..

Shinobi - there's no room for radiator without modding
Shinobi XL - Tons of space.

xbournex: If I put a RS or EX 360 rad in the roof with 3 25mm fans underneath the rad, is this going to interfere with the top 5.25 drive bay? I am asking because if I remove the hard drive cages to but a 240 rad in the bottom, I have to figure out a spot to mount my SSD and 3.5" mechanical drive and I plan on using a Koolance dual 5.25 bay res, a DVD drive and a fan controller.
