Basically, you're choosing between the water getting warmer air, or the GPU getting warm air. Like Daz said, best to try both.

@OP: This is all speculation here. At some point, you're going to need to get some actual temps and see whether or not there's even a problem.

I would have the Rad Fans up Top Exausting, and the Side Panel ones Blowing onto the Card.
That is by far the best way to approach this situation, and at least your not trying to fight the laws of thermodynamics.

Having the side panel on intake would keep the GPU cooler, but it will heat up the air before it exhausts through the radiator. And for every degree warmer the air going through the radiator, the water in the radiator will be one degree warmer too, which is one degree warmer that the CPU will be. We don't know what kind of temps the OP is getting, but since he's worried about his GPU, hopefully he can afford to have his CPU running a couple degrees warmer.

The GPU however will be exausting the majority of its own Air however (unless by some chance its one of those ones that vents Hot Air into the Case).
Very little heatsplash will be comming from the GPU. The Majority of the Case Heat the rad will take in would be from the Heatsinks (if any) around the Northbridge and MOFSETS.

I see a problem really in doing it that way.

It would be nice to get one of those thermal cameras to film different setups and heat pictures... Anybody works in that area? ;)

I have 2 Thermal Eyes at work. However removing something of such high value from here would not be in my best interest. Even to borrow.
They do work wonders to discover all the eddies and dead zones in cases. We use them to discover failing components in 1khz RF Generators and 2KW Power supplies (not the computer kind).

I wish I owned the Company. We exist in 30+ Countries lol.

Perhaps when they retire these ones we can work something out. I want them as much as I want the Airflow Chamber we have here.
