Just to be clear... while putting stress on the memory/memory slots is not a good thing at all, the bigger concern is that the contact is preventing your heatsink from fully mating with the top of your processor.

Is there any trick when applying the thermal paste and mounting? I just applied a bit of paste in the center of the top of the CPU, then firmly placed the cooler on top of it. I tried to evenly distribute the pressure when pushing down on the cooler.

When I'm reapplying the thermal paste, do I need to remove the old thermal paste? Or can I cover it over?

You will want to remove the old paste with a lint free rag and maybe a bit of rubbing alcohol. Then just put a little bead the size of a cooked grain of rice in the centre of the cpu, then let the heatsink spread it out naturally.
