I thought that too, but the way it works, is that it simple strips the flash code, and expands it to fill the screen. So the user is still watching the same streaming video as they would on the website, with all of the included commercials and everything.

So in reality - in terms of ads - the companies are loosing anything. In fact this may arguably drive MORE people to the website feeds, thus INCREASES ad views.
