From the UD5 manual:

Recommended. Well. Also, both cards will run at 8x. Damn. May need to drop the Revodrive.

question for you. how many sli/cf boards did you work with that did not allow you to have the gpu in the lower slots? for airflow related reasons i tend to run it in the second slot. never ever had issues, maybe perhaps with older boards.

8x might put a bit of hurting on the bandwith. wait for wizard's pci-e scaling review maybe

I have no idea, I never installed any card in the bottom slots.

As for PCIe bandwidth, interesting review here: GTX 480 SLI x16/x16 vs. x4/x4 - GTX 480 SLI PCIe Bandwidth Perf. - x16/x16 vs. x4/x4 | [H]ard|OCP

I think I'll just drop the raid controller and use the ICH10R instead - and choose the X58A-UD3R instead.

You could save some coin and opt for the Fractal Design Fans. They will still move enough Air to be fesiable and remain ultra quiet.

I normally use Gelids myself, and they have done a perfect job on all my silent builds.
However its always good to have options.
Everything else has looked good so I haven't really needed to comment on that.

If they need even more storage have you thought about maybe going with WD 2TB Blacks? Or if it is just storage and not needing major performance some 2TB WD Greens.

He is aware that 2Tbs are available, and if so I'll go with Greens indeed. I'm waiting to see is data first.
