any problems when using a 1080p LCD at 1280x1020

for a game that doesn't support 1080p, is running a native 1080p LCD at 1280x1020 harmful in anyway????

Harmful? I would say no. However depending on your monitor it may give you a blurry picture but it's not going to harm your monitor in any way.
