I'm a little late on the uptake here, but you sure it's the x1 link that's hurting the '06 score? Using a 5870 w/ 1x nets only ~1000 less for '06 then using 16x. I'd wager that the Athlon II is bottle necking the setup a lot more then the 1x connection is. Regardless, that's pretty sweet.

Hey, what model is this pci-e riser?

I found those from the DIY Vidock thread:

PE4L ( PCIe passive adapter ver1.5 )
PE4H (PCIe passive adapter ver2.0a)
Amfeltec :: Flexible MiniPCI Express to PCI Express Riser

Are you using one of those?
