Default PWM by motherboard or fan controller?

I am looking for pro's and con's on which fan control is more reliable. Will have 3 sets of fans cpu,graphic cards and case. So the temp at each will determine rpm. Each fan set will have an I/O fan connected to it. I am looking at Gigabyte FXT board, so connect to that board or to a fan controller looking at CFA-635-scab

This will be a positive pressure case and be using oc profiles depending on what I am doing. Still in design stage so open to suggestions based on pro/con.

How about hooking up to motherboard or fan controller which is better?
