I can't recommend this enough for Deus Ex: limit your FPS to 60 with an FPS limiter and enable the in-game vsync.
I had no problems with any of the bosses and I was a stealth/hack spec with no armor or weapon upgrades. I never used any conventional weapons (pistols, rifles, shotguns) for the whole game. Grenades, proximity mines and the stun-gun were all I used for boss battles, from what I can remember.
I don't think it's possible to get all the upgrades.
