I put as many wires as i could behind the back side panel, there isn't much room behind that other side panel and motherboard tray though, i had to use electric tape to hold most of the wires in place just to get the other side panel back on.
My motherboards 4-pin connector is located at the top left of the motherboard, you cannot see it because of my Thermalright Ultra 120 Extreme, but the 4-pin cable was long enough to run threw one of the slots at the bottom of the case, up behind the motherboard tray and out another slot in the case in the top left.
I took all the wires for the fans and put them behind the motherboard tray / other side panel. I had to use 3-pin male fan to 4-pin male molex power adapters. So the top 2 fans and the front fan are all wired behind. The rear exhaust fan is plugged directly into the motherboard.
