Hi Orkin, welcome to HWC. Kudo's on wanting to setup a dedicated Folder. The best video card on a PPD/$ basis is the 8800GS...and here's a great price. I would suggest 2 of those and the cheapest quad-core you can get(if using XP).GPU2 uses a fair amount of CPU under XP, but is much better under VISTA. A Q6600, 2X2GB of DDR2, 2x 8800GS and a decent mobo should work well.

Let's see what we can do here:

Motherboard: GA-EP45T-DS3R $169.53 (before MIR)

Graphics Cards: 2x ASUS 8800GS $94.32x2=$188.46(before MIR)

CPU: Intel Core2Quad Q6600 $228.99

RAM: 2x2GB-Mushkin Redline PC2 8000 $84.99 (before MIR)

PSU: Corsair TX750 $144.99 (before MIR)

HDD: Seagate Barracuda 7200.10 (250GB) $58.30 (Price-Match to NCIX) ..Big enough for Folding..and quick.

Case: CoolerMaster RC690 $86.40 (Price-Match to NCIX)

OS: VISTA Home Premium 64 Bit $130.34 (Price-Match to NCIX)

Monitor: ASUS VW193T 19"LCD $210.90 (before MIR)

Total - $1133.37 before taxes/S&H...but there's probably ~$150 in MIRs if you can get them.
I threw in the monitor... i didn't know if you need one. It's still a decent monitor, 19"...should you want to do more than Fold.. and it's pretty cheap.

That system should get you ~11,000ppd.

These are just a few suggestions. GL
